The Indigo League takes place in Johto, and only Johto. When member base expands, and character move through the ranks, additional areas to explore may open up. Our Johto is based primarily on the Gold/Silver/Crystal games, with smatterings of the anime and manga, in that order. This is because this is what I'm familiar with.

At this point in time, Team Rocket is on the rise but have not reached the height of their power as found in game. I guess you could say our game takes place about three years before the opening screen.

To encourage players to find each other and team up (because face it, it's more fun to play off other characters than it is having a mod tell you what happens everytime), there are only three places in which to start. There are pros and cons of each town, mostly in terms of what pokemon you can start with. Here's some information on each.

New Bark Town: Where winds of a new beginning blow! Many great trainers got their start in New Bark Town. Despite this, it is still a small town as most people leave once they get their pokemon and move on to more exciting places. Pokemon professors are a common sight here, as Professor Elm conducts his research here. He has a chikorita, totodile, and cyndaquil to give to new trainers.

Violet City: The City of Nostalgic Scents. This is a bustling city with much to do, but it still retains its rustic charm. This is due to the order of monks that live and train in Sprout Tower, on the north side of town. Very woody, many types of bird pokemon can be found here, lured by Faulkner. The gym leader is well respected in the community, and when he is beaten by a challenging trainer, they are often lightly shunned. Children are left to run wild between home and school, and in the afternoon they can be found playing in the Pokemon Academy lawn. Headmaster Earl hands out pokemon here; trainers may pick from Farfetch'd, Yanma, and Mareep.

Goldenrod City: The festive city of opulent charm. Goldenrod is a totally urban metropolis. It is home to the sprawling Goldenrod Department Store, practically a town in and of itself. The game corner draws seedier types, and has a strict age limit. The radio tower is a landmark for all of Johto, and they love to interview up and coming trainers. Whitney, the gym leader here, seems to win her battles mostly by luck, as she is not very talented. She's got some good luck though. The breeding center to the south gives a choice of any single evolution, pure normal type pokemon.
