Well, it's not like this is an entirely new idea re: the ruins, since it's obvious just by looking at it that the ruins didn't STAY where they started before shit went tits-up. If anything, we've all just been complacent, assuming the catastrophe that started this mess was a one-time event and that stuff would simply staaaaaaaaaay the way it was until we got off our asses and did something to it.
ASSUME MAKES AN ASS OUT OF U AND ME, as they say over in the Englishpeople part of the world.
Now I have a theory, and bear with me, because the entire basis of this idea is based on the weird-ass ability of Personas to manifest as copies of things. Images of mythological entities are the common thing, but we've also seen Personas take the shape of literary characters (Isoroku and Takeo both had book characters for Personas) and there've been quite a few that have taken the shape of videogame characters (see: myself and Kyomu Monto). I think there's also been cases of anime characters, and Spencer has a fucking replica of Darth Revan--a character from a movie-based videogame--dancing around in his skull.
So, let's take that idea that Personas can make copies of things. Take further evidence from Shadows, because they tend to take warped shapes that resemble things (I've even seen a Shadow that looks like an obscure mascot character from one VERY SPECIFIC Junes Department Store location out in the sticks). Some Shadows, like the doppelgangers I oh-so-hate, are very obviously affected by the minds of people who approach them.
So, the ruins. What if they're being affected somehow by our minds? Not just Persona-users, but everyone in close proximity to them. We already know there's a warped, twisted version of Nagashima in some sort of weird-ass pocket dimension. Now we've got bastardized chunks of places popping up and the weird "something watching us" creeper thing added to the mix.
If the ruins are being affected by our minds, what exactly are our minds affecting and how does that effect translate into change within the ruins? What else do we know? That there was some strange anomoly being studied that existed in this geological location before Doctor Insano's Happy Go Science Fun Squad showed up to poke and prod at it with needles.
That anomoly, whatever it is, is what I think is affecting the ruins. Not Yellow; if she had that kind of power she could just close off the ruins and keep us all from investigating it, period. Yellow is a red herring. Or a yellow herring, as the case may be. We'll have to deal with her eventually, but the anomoly is the key. And there's a chance dealing with the anomoly might be the key to dealing with her, too.
That's what I think about this, anyway. S'all speculation. But finding out more about the creepy-ass Eyes On Me thing may be the first step. I'm gonna call it Eyes. Seems as good a name as any, AND PROBABLY AT LEAST ONE ORDER MORE CREATIVE THAN NAMING TWO PEOPLE VARIATIONS OF THE WORD "YELLOW."
