Dark Cave
Dark Cave is in multiple locations around Johto. It is a tunnel that runs underneath Johto. There's an entrance northwest of New Bark Town, east of Violet City, and south of Blackthorn City. As the name implies, the cave is very dark.

Ruins of Alph
The Ruins of Alph seem to be ruins filled with tricks and puzzles. The only Pokemon inside seem to be the elusive Unown, and they seem to like to trick people inside by spelling out things.

Union Cave
Union Cave separates Route 32 and Route 33. It possesses a number of ground and rock type Pokemon, however, a variety of others could still be found here. There are usually quite a few trainers in the cave, and lower and upper levels that can be tricky to navigate.

Ilex Forest
Ilex Forest is a thick forest directly west of Azalea Town. There is a special shrine in Ilex Forest locals from Azalea Town often visit. It is said it is a symbol of good luck, and wards off evil spirits. Some others say that the shrine is linked to the legendary Pokémon, Celebi, and that it lives inside the forest shrine, as the forest guardian. Either way, the shrine is honored. Ilex Forest ends to the north with Route 34.

Mt. Mortar
Mt. Mortar is a large mountain located between Ecruteak and Mahogany Town, the entrance located on Route 42. There are a number of wild Pokemon and trainers, and the wild Pokemon only get stronger the deeper you go into the cave. The Karate King, leader of the un-official Fighting Type Gym in Saffron, often comes here to train.

Lake of Rage
Lake of Rage is a large lake north of Mahogany Town and Route 43. There are a numerous amount of Magikarp, and to a lesser extent, Gyarados, which is why some have called this lake Gyarados Lake. It was involved of the events of Team Rocket a couple years ago, resulting in a Red Gyarados.

Whirl Islands
The Whirl Islands are a small archipelago located between the mainland of Johto and Cianwood City, on Route 41. They are surrounded by strong waters and whirpools, so it is a challenge getting to them. Strong Pokemon are inside, so very few trainers actually go in. In Olivine City, children are told that bad kids are sent to the islands.

Ice Path
Ice Path connects Route 44 to Blackthorn City, and most trainers have to pass through to get there. It is difficult to navigate through, and is home to quite a few wild Pokemon. Traveling through it would be difficult indeed, as the floors are very slippery.

Mt. Silver
Mt. Silver is a large mountain almost on the border of Kanto and Johto, barely entering Johto. It is usually forbidden for normal trainers to enter, and they must prove their worth by having 16 badges, or having a Pokemon at least level 60. There are exceedingly strong Pokemon inside, and there's something else inside too. Something very powerful. . .

National Park
National Park is north of Goldenrod City and Route 35. There are often trainers here, and wild Pokemon in the grass. They usually hold Bug Catching Contests with cool rewards. It is between Route 35 and Route 36.

Safari Zone
The Safari Zone, a large area that contains basically every type of area for Pokémon, as most Pokémon can be found here. This Safari Zone is located in Johto, and is northwest of Cianwood City, on Route 48.
