I really hate the Pokemon shows, but the games and the fanfics you guys have made, those are pretty cool. Keep up the good work both of you! :)
The anime is garbage, I recommend the manga, it's pretty cool.

Also, I'm going to need a name for this. I should really think of something, but for now I'm working more on the plot and writing than on the title.

Episode 3: VS Cyndaquil I

“Well, first of all, thanks for going out of your way to meet me here,” Elm began, putting his brown shoulder bag on a table he was walking past “while my suspicions are nothing more than guesswork, I am genuinely concerned about the situation, and after talking to my colleagues, I managed to convince them…” At this point, Rico raised an eyebrow, surprised that Elm managed to convince anyone of anything that didn’t involve the Professor lacking a spine of any sorts “…that hiring you was the best and most discrete option, and you should be granted special rights in order to complete your mission.” Elm paused, looking at Rico’s left arm. Noticing this, Rico pulled away his left sleeve, revealing the arm computer.

The Professor walked over to him and started investigating the gadget “Hmm, so in this thing you want to implement our software, am I correct?” Rico just nodded, wanting to get this over with as soon as possible “Well, if you’ll just take it off for a second, I’ll hook you up to our database and start the download. I’ll include Kris’ findings; she’s collected just about all the data you’ll need.” “I’m afraid that isn’t possible, removing it would take a while, and I feel like I’m starting off late already. If your suspicions are correct, surely you’re not the only one who has noticed this…ehrm, what was it again?” Rico asked, not having been briefed very much up until this point. “Ah, yes, of course.” Elm said, while searching through some wires to connect the computers. He plugged the cables into both computers, went over to the keyboard to start the data transfer, turned towards Rico and started his mission briefing: “As you might’ve noticed, the weather here has been quite extreme in Johto over the last few weeks. In that same period, people have moved to the west of Cianwood City. In that area, archaeologists have found the remains of an old tower. The markings around the entrance suggest that the builders come from Hoenn. I don’t think I have to explain my suspicions any longer.” Rico nodded, putting the pieces together himself before Elm continued

“Now, before heading to Cianwood, you have to meet up with Steven Stone. He’ll be waiting for you somewhere to the south of Blackthorn City – but of course, you were already planning on taking that Rhyhorn back to his original owner, weren’t you?” Elm concluded with a smile. Rico smiled back “You’re a lot smarter than you seem in the first impression I got from you, Professor.” In response to this, Elm rubbed the back of his head with his right hand, and with an awkward laugh responded “Well, I guess I’ll take that as a compliment…oh, also, how’s your team looking?” He saw Rico move a hand to his belt “Well, there’s the Rhyhorn, and I took my trusted companion, and, well, that’s about it. When I set off to Johto I didn’t expect to need anyone else, really, so everyone’s still at the Archipelago. We’re not hooked up to Bill’s network yet, so I have to use these two.” “Well, in that case, you’re in luck! I just sent off two youngsters on their journey, and as you might now, the Pokémon we offer as starters…” Rico once again raised an eyebrow at the odd choice of words, but the Professor didn’t seem to notice “…come in threes. Now, the youngsters picked Totodile and Chikorita, leaving me with this timid little thing.” Elm grabbed a Pokéball from his bag. It contained a small, bluish creature with four orange spots on its back. A bleep interrupted the conversation. “Ah! The transfer is complete. Your arm computer now has the same functionalities as the Pokédex.” “Excellent, I’m sure it’ll be of great help, thanks.” Rico responded, unplugging all cables and resettling his sleeve in its original position “Now, about that Cyndaquil there…” he continued, bringing the subject back to the Pokémon.

Pretty much, yeah. The HG/SS manga focuses on the Sinjoh ruins, as far as I know, leaving the weather trio alone, even though they're still present in the games. They might make an appearance, but I doubt it, therefore I took the opportunity to include them in the story. This will basically be the first chapter of the story.

EDIT: I might write another episode tonight, considering I can catch the first stream.

Woo, new episode! If this episode seems to be of less quality, blame both the time (4:10 am) and the beer.

Episode 4: VS Cyndaquil II

“Ah, yes, the Cyndaquil” the Professor replied “I’m sure it’s eager to go on a journey of its own, even though Cyndaquil are generally quite timid creatures. However” Rico sighed, knowing there just had to be a drawback to this too-good-to-be-true deal “I want to test your skills first. Now, I know you’ve just battled Lyra and her Marill, but considering you’ll be at a type advantage, it should be an even battle.” Rico reluctantly agreed, not wanting to delay his travels any further.

The two went outside to the back of Elm’s lab, where there was a small field. The battle was obviously going to take place here. Both called out their Pokémon; Rico once again used Rhyhorn while Elm called out the Cyndaquil. All four stood there for a while, staring at each other, when Elm suddenly smiled and said “You know, the Pokédex can give you all sorts of information about your opponent’s Pokémon.” Rico grinned, realizing he had once again underestimated the Professor’s intellect. He pulled back his left sleeve and turned on the newly installed Pokédex software on his arm computer. The display showed the current status of both his Pokémon and the status of his opponent. While the status of Cyndaquil wasn’t surprising, the current status of Rhyhorn was very interesting. It wasn’t his as hard by Lyra’s Bubble attack as Rico initially thought; this software might just come in very handy.

Rico, distracted by his new digital toy, wasn’t paying attention to the battle itself, something Elm took advantage of “Cyndaquil, now, Smokescreen!” he yelled. The small Pokémon quickly responded, and after some twitching thick, black smoke shot from his back, covering the entire field. Rico, looking up from his computer, looked surprised once again “Huh, something tells me you’ve been watching the battle between Lyra and myself. How long have you been hiding from us?” Elm evaded the question by shouting a new command “Cyndaquil, use Ember!” Rico responded quickly “Sandstorm!” Rhyhorn once again spinned around, creating a large cloud of dust, blocking most of the flames coming from the weak Fire attack.

“Well, considering you’ve seen my earlier battle, you probably know what’s coming now” Rico bluffed, looking at Elm with a grin on his face “Cyndaquil, concentrate!” “Aaaand, go!” Rico shouted, after which the ground shook and Rhyhorn emerged underneath Cyndaquil, smashing headlong into the poor Pokémon. And with that, the battle was ended quickly. The young and inexperienced Fire starter just couldn’t break the massive defences of the rock rhino.

“Well, it seems like you’ve certainly gained the Cyndaquil’s respect” Elm said, rubbing the back of his head while recalling the fire mouse to his Pokéball “I’m sure he’ll make a fine companion” he continued, handing over the small sphere to Rico “I have a healing machine in my lab, I suggest you use it before you set off.”

“Umm, hey!” a voice emerged from the lab “Oh, Lyra, it’s you!” Elm responded “Yes, I saw some smoke rising from the lab and I decided to check it out.” Lyra answered, recalling Marill, whom she had ready to put out any potential fire, to her Pokéball. “Actually, I’ve just had an idea!” Elm said. Rico, in response to this, began preparing himself for the worst “Lyra, why don’t you join Rico on his travels?” Rico froze. Did the same man that just briefed him on a top secret mission that involved something that could bring disaster to the entire region suggest a mere assistant join him? Oh well, I guess he’d have to put up with it for now.

“Umm…yeah, I guess I could go, if you’ll have me…” Lyra said, without much confidence “Ehrm, you don’t have to word it like that. Besides, you seem to learn fast, you can tag along, I guess.” Rico responded. Lyra seemed content with his decision “Okay, it’s settled, then! Oh, Rico, here’s my number, in case you have anything urgent to share with me.” Elm had once again taken the initiative in the conversation. Rico added the number to his contact list, hoping he wouldn’t need it to report any kind of emergency “Well, no time to lose, I guess. You ready?” He directed his attention towards Lyra “Umm, yes, let’s go!” she responded “Well, our first stop is Cherrygrove City, after which we’ll make out way to Violet City” Rico announced, to which Lyra responded with a nod “Let’s go! You lead the way, boss!” Yep, this was going to be one hell of a fucking long yourney.

Episode 5: VS Sentret

“Well, let’s go then, no time to lose! See you, Professor.” Rico said as he turned around and began walking back towards Route 29. Lyra quickly followed him, asking: “Umm…so, what’s the plan again?” Rico froze, realising he had to come up with a good excuse “Ehrm, well, ehrm…you know, we’re going to…ehrm…defeat all the Gym Leaders!” he stuttered “But…why would Professor Elm need you for that?” the question he had feared came. Why did Elm insist on having her tag along? “Well, ehrm, considering I’d be traveling all over the region, he thought it’d be a perfect moment to test some new software updates for the Pokédex.” Rico hastily explain. He walked off to show Lyra that he had nothing more to say on the topic. She reluctantly followed. The rest of their journey towards Cherrygrove City continued silently and awkwardly, until at some point Lyra uttered a scream: “How cuuuuuute!” Rico stopped, sighed and turned around “What is it?” “It’s that Sentret over there, isn’t it cute?” Lyra responded, a bit too excited to Rico’s liking “Well, then why don’t you catch it?” he said, visibly agitated by this sudden outburst “Oh…hey, that’s a good idea!” Lyra said, still overly excited.

“Sentret, I challenge you!” she yelled. There was no response from the small Normal Pokémon. Rico slammed his face with the palm of his hand “Just attack and get this over with, will you?” Lyra didn’t seem to notice him “Goooo, Marill!” she said confidently, throwing the blue Pokémon’s Pokéball into the air. It opened, allowing the water mouse to enter the fray “Bubble!” was the first command coming from the young trainer. Marill concentrated, aimed and shot out a stream of bubbles from her mouth, hitting the Sentret on his back. The Pokémon turned around, angered by the sudden attack, and leapt onto the ground, ready for the fight. Without hesitating, it charged forward. Rico, having already turned on his arm computer to test out his new Pokédex software, saw the Sentret was using a simple Tackle attack. He figured the Pokémon around here were of low levels of power.

“Defence Curl!” Lyra yelled, anticipating the impact of the wild Pokémon’s attack. Marill curled up in order to improve its defensive capabilities. The Sentret rammed into her, but Marill, keeping balance with her tail, didn’t seem to have been damaged much “Now, use a Tackle of your own!” Lyra continued her commands. Her Pokémon quickly responded and charged towards Sentret, hitting the wild Pokémon in the stomach. Confused by the powerful attack, Sentret waddled around the battlefield a bit “Pokéball, go!” Lyra yelled, throwing an empty Pokéball at her target. When the ball hit Sentret, it opened up and seemed to consume the confused Pokémon. After it closed and fell on the ground, it shook around a bit before settling “Well done, Lyra.” Rico said. Lyra looked at him with a smile “Well, better not hang around here for too long, maybe the kid had some angry family around here. Come out, Rhyhorn.” He continued, dropping a Pokéball, from which Rhyhorn emerged.

“Why hello there, young trainers!” a voice said. Rico and Lyra, who was still thinking about what the former had just said, looked up. A young man, not much older than either of them emerged from the woods “Coming from New Bark Town, I assume the two of you have just started your journey, no?” “Ehrm, I guess you could say that.” Rico responded “Well, then, in that case, allow me to introduce myself: You can call me Dude! I’m an expert when it comes to catching Pokémon, and I’m always prepared to show young trainers like yourselves the fine art of catching a Pokémon!” the man said confidently “Umm, well, to be honest, I just finished catching a Pokémon…” Lyra said, careful about Dude’s feelings. Rico wasn’t quite as subtle “Yeah, well, we’re not interested. We know how to catch Pokémon just fine, but thanks for the amount of effort you obviously put into your little introduction.” He jumped on Rhyhorn, helped the now guilty feeling Lyra on and the two left the confused, surprised and clearly unhappy Dude behind, continuing their travels to Cherrygrove City. When Lyra looked back to see how Dude was doing, he had already disappeared in the woods behind them.

I felt this episode was a bit short, so I couldn't resist putting in a small reference.

Can't say I've thought much about it. Then again, Pokémon always works out very differently with these things, in both the manga and the anime.

Hmm well judging by how Rico acts and his job whatever it is sounds like realistically he would be an adult or in his late teens.
